The Abilities section of Kirei's article on the wiki provides a thorough overview of the details of his abilities throughout all of Fate.

Command Seals. By the time of his arrival in Eachdraidh, Kirei will not just have two of the three Command Seals belonging to any Master stamped to the back of his left hand, but his right arm will be entirely covered in them (around 10 or so?). All Command Seals are as of yet unassigned to a contract with a Servant, although Kirei could forseeably form a contract with a Servant. The typical purpose of the Command Seals is to deliver commands to a Servant that they must obey or that break the laws of reality, but in a neutral form, as Kirei has them, the immense prana that makes up each individual Seal can be focused in other ways. He's able to employ the Command Seals to strengthen his Black Keys or his own body; it puts him on par with high-level magi, possibly even a Servant.

Master. Due to his Command Seals, Kirei has the potential to serve as a Master. He was once a Master, and partners with two Servants throughout Fate/Zero, Assassin and Archer (Gilgamesh). Kirei has the knowledge and ability to direct a variety of Servants and supplement them with prana. As Tokiomi's student, he is well aware of the demands of the Holy Grail War and what it requires of Masters.

Magecraft. As Tokiomi Tohsaka's assigned student (and accomplice) for the Fourth Holy Grail War, Kirei has been mentored for years by the accomplished head of a magus family. His magecraft training touched on many different areas and Kirei was an attentive learner, but only exhibited success with healing magecraft, apparently surpassing Tokiomi's own ability. His skill with healing magic is so great that he was able to bring back Kariya Matou (eaten from the inside out by worms, and then burned alive) from the brink of death. Kirei has some form of Magic Circuits, the pseudo-nervous system components than enable magi to cast magic, but he tends to rely on other abilities over his magecraft or to use his magecraft to supplement his other abilities. (Eachdraidh Note: Kirei's magecraft will be limited to healing magic at this time.)

Executor and member of the Holy Church. Since the age of 10, Kirei has either been in training for or working towards the title of Executor for the Holy Church. Executors are essentially murderers of God who seek out and destroy what the Church decrees as heretics, such as magi or undead vampires. He is skilled in handling Black Keys, long-bladed weapons much like a rapier or extended sword that are usually thrown. Kirei also has years of battle experience against unpredictable, out of the ordinary enemies and the dangerous tactics they use. He is implied to be one of the top-level Executors. As a man who's heavily involved with his religion, Kirei reaps the benefits from various protection spells and other secrets afforded to members of the Church. For example, the priest vestments he wears are shielded from some forms of bulletfire. His spirituality plays into his magecraft.

Bajiquan. Kirei is an extremely strong and skilled user of a form of Chinese martial arts. He's able to reinforce it with magic, but his own body is practically muscular steel, so to a large extent he relies on his natural power. Kirei is fast, able to block blows without seeing them, resilient (continuing to fight with two limbs incapacitated), and capable of crushing an opponent's heart and lungs with a single punch. He's also ripped an entire tree in half while his hands were tied to the trunk. Kirei makes successful split-second decisions and alterations in his fighting style without breaking a sweat; for example, against Kiritsugu's time control abilities, he accommodates for his faster speed.
